Recommended or Custom?

Recommended is the clean first-run choice. It lets the game establish its intended baseline without making you resolve every mechanical difference between Generations 3 and later games.

Custom is valuable when you have a specific goal. The official feature list exposes choices for the physical/special split, Fairy typing, reusable TMs, Nature Mint timing, shiny odds, item drops and other mechanics. Treat these as intentional ruleset changes, not a checklist where every modern option must be enabled.

Understand level caps before enabling them

  • Off: no level-cap rule.
  • Easy: the cap is the next Gym leader's highest level.
  • Hard: the cap is the next Gym leader's lowest level.

Easy is the more forgiving anti-overlevelling option. Hard can constrain an unfamiliar team before you know upcoming routes, evolutions and boss compositions, so it is better reserved for a challenge replay.

Randomizer settings are a different kind of playthrough

The randomizer can alter starters, wild Pokémon, trainers, static encounters, types, moves, abilities, evolutions, the type chart and items. Its Chaos Mode rerolls continuously rather than preserving consistent results. Leave the entire system off when you want the normal Johto/Kanto progression and usable encounter documentation.

Version 2.0.4 added a Generation 1–3 versus Generation 1–9 randomizer pool, defaulting to Generations 1–3. The release notes say this pool can be changed after starting from the PC challenge menu.

Nuzlocke and challenge controls

The Nuzlocke selector has Off, Easy, Normal and Hard levels. Easy adds permadeath, Normal also adds catch limits, and Hard deletes the save after a full-party wipe. Additional controls can disable Pokémon Centers, multiply shop prices, restrict evolution or enforce a single type.

Those options are useful because the game supports repeat runs. They are not prerequisites for enjoying the complete story, and Hard Nuzlocke's save consequence makes it a poor accidental first choice.

What can safely change after you start?

The v2.0.4 release notes explicitly name two settings that can be changed freely at the PC challenge menu: the randomizer's Generation 1–3 versus Generation 1–9 pool and the EXP multiplier. Do not generalize that statement to every other setting without checking the current player documentation.

The same release also warns that saves from before version 2.0 are incompatible. Keep your old patched game and save separate rather than overwriting your only copy.

Useful conveniences are already built in

Heart & Soul includes following Pokémon, visible overworld encounter hints, day/night encounters, AutoRun, FastSurf and quick-catch prompts. Pokémon that are able to learn an HM can use its field move without having that HM taught, so the standard adventure does not require a permanent HM-only party member.
